I think most people stick with the short-Ed thing because it's established as such a mainstay of his character in canon. I have a vague inkling that Al may have been a smidge taller than him when they were kids, too.

Myself, I tend to think he'll wind up about the same height as Roy. Who's actually a rather small man, except that he makes you forget it. A good trick for Ed to learn...

Of course, it could be interesting, at some point, to posit a growth spurt and write about what it does to Ed's character to be tall. A later fic, perhaps.

...to be perfectly honest, I have issues with the height rule. It's responsible for Kurama/Hiei, for crying out loud, an absolute travesty. When considering power dynamics in a couple, I usually rely more on experience/aggressiveness/temperament. Way easier to stay ic that way.

...in Roy/Ed are just plain funny. Roy is Roy, and Ed just... heh, you're going to have fun with that in this fic, I can just tell. I don't think Al was that much shorter, but then again, I think we're looking at less than a year's difference between the two. I mean, they always say Al's a year younger than Ed, but I think it's closer to 10 or 11 months.
