Since the Naruto-verse actually has fairly modern technology, it seems reasonable that they'd have contraceptive options very similar to our own. I'm sure they'd have a morning after pill and possibly some kind of IUD, though mostly I would assume they'd use jutsu of some sort. They use jutsu for everything else, so why not?
